Yes Healbot works with mouseover macros.
The problem you are having is a WOW problem. Healbot will recognise all the buttons that WOW has enabled. Healbot generally can't operate outside the WOW environment.

The setup is in the Healbot options - Frames - Select the frame you want to change - then select Grow direction Horizontal (centre right side of panel). That will put the bars side by side across the screen.
Look in the options on the RHS of this page for help info on the settings.

I did a raid tonight - the final boss on normal and then some heroic fights. We had trouble finding the right player with the right lockout for the final normal boss. After 3 leader changes we got it right.
At this point - we had a full raid of the right mix of players - 2 tanks 4 heals and a bunch of dps. The tanks and some of the healers had the wrong role icons. I did a reaload ui and it all fixed itself. After that, the roleicons were correct through all the group and role changes. I got no lua errors and everything worked fine thanks.
Just the initial setup is still a bit flakey. I was the second raid leader but my lockout wasn't good either. I dont know if changing the leader (while players were still being invited) or adding people upset it.
Im happy to go with it as it is.
